If an affiliation code does not exist in the code table, it is not able to be deleted from a profile.
Answer:
This is addressed in FIMS 14.73.
Alternate work around is to add the affiliation code, set as temporary then delete, however you cannot add an imported affiliation code that is more than 10 characters long.

Steps To Duplicate
1. Open a profile that has the affliation code that you wish to delete
2. Go to the affiliations tab
3. Note a the code that shows on the active affiliations that you would like to delete
4. Go to Profile File Maintenance > Delete Temp Affiliation Codes
5. Search for the code in question
6. Note that the code does not show there
